EndNote vs Zotero: Which Reference Manager Should You Choose in 2026?

Compare EndNote and Zotero licensing, Word citations, and AI features, with practical guidance on XML exports, PDF attachments, and existing manuscript citations.

When choosing between EndNote and Zotero, one question is easily overlooked: are you selecting a tool for your next project, or moving a manuscript you have already started?

The first decision mainly involves working habits, collaboration, and budget. The second also involves attachment paths, reference groups, and existing citation fields in Word. Successfully importing a library does not mean a new tool can immediately take over your manuscript.

This EndNote vs Zotero comparison starts with recommendations, then examines the most important preparations for moving from EndNote to Zotero.

About this article

This article is written by the BibGenie team. BibGenie is the Zotero AI plugin we develop. The comparison draws on official product documentation and community discussions; we have not conducted performance benchmarks in a controlled environment.

At a glance: who should use EndNote or Zotero?

Your situationConsider firstWhy
You are starting a long-term library without an established toolZoteroThe core software is free and provides a starting point for collecting, reading, and citing
Your research group uses EndNote and your institution provides licensing and trainingEndNoteExisting collaboration practices and local support can reduce coordination time

For a new project, try Zotero first; if your EndNote workflow already works well, assess migration and collaboration costs before changing it. Institutional licenses, training, and collaborators' tools all affect the time you actually spend.

Pricing: what does EndNote actually cost?

Separate individual purchases, upgrades, and institutional licensing

EndNote 2025 offers new, upgrade, and student licenses for individuals, listed as one-time purchases on its official purchasing page. Prices vary by region, eligibility, and license type; institutions need a separate quote.

Institutional options include perpetual multi-user licenses and subscriptions. The former do not automatically include future major releases; the latter provide benefits for the contract term. Institutional access may also have different departure policies from an individually purchased license. Official EndNote licensing documentation

Before buying or requesting institutional access, check:

  1. Which version does your institution provide, and does it include the AI features you need?
  2. Will you pay for a new license, an upgrade, or a subscription?
  3. What changes after graduation, departure, or the end of institutional purchasing?
  4. Can collaborators open, refresh, and continue editing the same manuscript?

See the official EndNote purchasing page. Use the checkout price for your region and eligibility when making a purchasing decision.

What is free in Zotero: software, library data, and attachment syncing

Zotero's core software and citation features are free. Official cloud storage for attachments is a common expense.

Zotero Storage includes 300 MB free. Paid tiers are 2 GB for US$20/year, 6 GB for US$60/year, and unlimited storage for US$120/year. These limits apply to cloud attachment storage; local PDF capacity depends on your computer's disk space. Official Zotero Storage pricing

If you mainly work on one computer, establish whether you need attachment syncing at all. If you read across a computer and tablet, or share PDFs with a team, include attachment storage in your budget. See Zotero syncing documentation for the distinction between data syncing and file syncing.

A more useful cost comparison asks: what will licensing, attachment syncing, team support, and migration time cost in total?

Moving from EndNote to Zotero: handle the library and manuscript separately

Migration involves four different things: reference records, PDF attachments, groups and notes, and Word citations. They are not the same data and may require different steps.

Start with a representative sample: Chinese-language author names, papers with many authors, book chapters, custom fields, and annotated PDFs. Finding problems before transferring the whole library reduces rework.

Step 1: back up the source library and export XML

Keep a complete copy of the EndNote library and its associated data folder, and save separate copies of active Word documents. A backup should let you restore the original state; a formatted bibliography alone is insufficient.

Zotero recommends EndNote XML for importing from EndNote. It cannot directly import an .enl library. RIS can serve as an exchange format in some situations, but start with the official XML method for a full migration. Zotero's EndNote import guide

In EndNote, open File → Export and set Save as type to XML. Clear Export Selected References when exporting the whole library; leave it selected only when exporting selected records. Menu wording may vary by language and version.

Use different filenames for sample and full-library exports, and record how many references each export contains for later checks.

Step 2: preserve the XML file's position relative to attachments

For PDF migration, the XML file's location relative to the attachment folder matters. Following the official guide, save the XML in the corresponding EndNote .Data directory, not inside its PDF subfolder, and preserve the original structure. For example:

MyLibrary.Data/
├── exported-library.xml
└── PDF/
└── existing attachment folders and files

On macOS: if your library is saved as an .enlp package, Control-click it in Finder and choose Show Package Contents to locate the .enl file and its associated .Data folder. Use that data folder for the XML export described above, preserving the existing attachment structure. EndNote packaged libraries

Close EndNote after exporting, then choose File → Import in Zotero and select the XML. Do not copy only the XML and delete the original data folder.

If the destination Zotero library already contains important material, back it up and pause automatic syncing during validation. Check several record types to confirm that titles, authors, years, and PDFs match before resuming syncing. Follow the official import guide for paths and menu details.

Step 3: check groups and special fields

Similar record counts do not prove that project groups and custom fields survived. Check how information is organized and where it is stored.

EndNote groups need separate verification. Record the members of important groups, or export groups individually and place the imports in matching Zotero collections. One reference may belong to multiple groups, so check for and merge duplicates when importing group by group. Zotero forum explanation of group migration

Use a checklist of your own:

What to validateHow to check
ReferencesCompare coverage; sample DOIs, Chinese-language names, years, and item types
PDFsOpen random attachments and records with several attached files
Collections and tagsCompare project groups, including references belonging to more than one group
Notes and custom informationCompare special fields; Zotero places unsupported EndNote XML fields in attached notes tagged _EndnoteXML import. Check those notes for retained information and searchability. Import details
AnnotationsOpen originally highlighted or commented PDFs and check preservation and editability

If totals differ, check export scope and counting methods first, then find missing references by title or DOI. Notes, attachments, and reference records may be counted separately.

Step 4: what happens to existing EndNote citations in Word?

Importing a library does not automatically convert EndNote citation fields in Word into Zotero fields. Zotero forum: converting EndNote documents

Choose an approach based on the manuscript's stage:

Manuscript statusMore practical approach
Nearly ready for submission, with working EndNote citationsFinish this manuscript in EndNote and use Zotero for the next project
Early draft with relatively few citationsReplace citations individually in a document copy
Long manuscript with many citations, grouped references, or special locatorsTrial one chapter before committing to the whole document
Citations already converted to plain textRebuild them individually using author, year, title, and other identifying information

If you choose manual replacement, work in this order:

  1. Preserve the original manuscript with its EndNote fields and create a migration copy. Export a PDF if useful for comparing layout and numbering.
  2. Start with a passage containing a single citation, a multi-reference citation, page numbers, and footnotes.
  3. In the copy, remove each old EndNote citation and insert the corresponding Zotero item. Re-enter locators, prefixes, and suffixes rather than merely changing visible author names and years.
  4. Once all citations have been replaced and checked, remove the old bibliography from the copy and generate a new one with Zotero. Compare reference entries and citation positions with the original; avoid having both tools maintain the same manuscript.
  5. Save, close, and reopen the copy. Test refreshing, changing styles, adding citations, and deleting citations, then ask a collaborator to check it.

Remember: unlinking fields produces plain text; it does not complete a conversion. Do not make unlinking citations your first migration step before keeping a recoverable copy.

Scripts and ODT scanning workflows impose additional requirements on document formats, citation fields, and the operating environment. Before processing the whole manuscript, test single and grouped citations, locators, and footnotes in a copy.

Import failures or missing attachments: what to check first

SymptomFirst check
Fewer records than expectedWas the export scope correct? Can you identify missing titles or DOIs?
Records exist but PDFs will not openXML location, the original PDF folder, and accessibility of attachment files
Original groups are missingDoes the export contain group information, or must collections be rebuilt?
Fields appear in notes or unexpected locationsWhether the source field matches the destination item type
Word citations remain managed by EndNoteWhether only the library has moved, without converting document fields

Export a few problematic records and reproduce the issue with that sample. When requesting forum help, state software versions, export format, and the minimum reproduction steps. Check samples for unpublished research or private annotations before sharing them publicly.

Word integration and citation styles: which makes writing easier?

Both tools help insert citations, maintain bibliographies, and change styles. Zotero officially provides integrations for Word, LibreOffice, and Google Docs; check supported versions before installing. Zotero word processor integrations

Three practical questions often determine how much time you save:

  • Can collaborators continue maintaining the same citations after opening the manuscript?
  • Can the tool handle your source types and target journal style correctly?
  • Do citations still refresh after revisions, copied chapters, and document merges?

Give both tools the same task: insert ten citations, including a book and a Chinese-language paper, then switch to your target journal style. Checking the output and process is more useful than comparing style counts.

In medicine and other fields with strict formatting requirements, also verify journal abbreviations, author-list truncation, and article numbers after applying the target style.

Can Zotero offer AI features like EndNote's?

EndNote 2025 includes the official Research Assistant for document chat, translation, and summaries. Check that your version and license include the required access. Official EndNote Research Assistant introduction

Zotero users can extend their workflows through third-party plugins or external tools. BibGenie, which we develop, supports questions about papers and notes inside Zotero, research discovery through OpenAlex, and assistance with library organization. When an answer includes source citations, you can return to the material to verify it. See the BibGenie product page and setup guide.

For a trial, choose a familiar paper and ask about its research question, methods, and limitations. Check the answers against the source. Consider model costs, data flows, and the steps involved when deciding which workflow suits your research.

If you have chosen Zotero, explore our 2026 Zotero plugin recommendations. Add extensions by task rather than installing everything at once.

Frequently asked questions

Next step: migrate a sample before migrating a manuscript

Identify what needs improving in your current workflow before choosing software. If you migrate, validate references, attachments, and groups before handling Word citations. For a nearly finished manuscript, keep EndNote and try Zotero on the next project.

A migration is ready only when you can reopen the document and continue refreshing, editing, and collaborating.
